My existing Gmail filters that are meant to archive emails are not working anymore
Out of the box, Mailman respects your existing and new Gmail filters. But how Gmail filters work it is not entirely possible for a third-party plugin to identify how a filter has affected a given email message.
Mailman understands the filters that are meant to "Skip the inbox" AND have another label added to them.
If your filters are meant only to Skip the inbox, without adding another label to those skipped emails, there's a slight change you'll need to make to those filters.
Create a hidden label called "Skipped" (or anything you'd like).
Update your filters to also add this new Skipped label to the emails that are meant to skip the inbox.
With this change, Mailman can work as intended while not interfering with the emails that are meant to skip the inbox.
